Div breaks in IE with doctype

I am implementing a new css menu into the default web site theme, body tab, in the logo and tabs template section. When I pasted my code into this area the drop down css menu did not work correctly. I found out this was because the doctype (thanks for the help on that!) was not set for the webstore. However when I added the doctype to the page it made the store shift to the left. I took my menu out and took out the doctype and it worked again. I put the doctype back in and it shifts again
