Thanks Craig, we looked, and you were right, we did not have that option checked in PayPal. We have made the correction and I'm assuming we won't have any more issues with this problem the next time we get an order using PayPal. Thanks again for your help! :)

This probably won't help, but you originally asked about Matrix items. Are "Matrix Items" enabled? Go to Setup > Company > Enable Features. On the Accounting subtab, make sure that there is a check mark by Matrix Items.
