The automated selection of the Departments and Classes on transactions can be done via script/customization. The "depending on which department instigated the transaction" is a generic statement, and you would need to define all specific use cases. For example, should you look at the transaction creator's User Role or other criteria to identify the "instigator's department"?
Are you using the ARM/RevRec module? Every sales item should have an Income account defined. With the RevRec module (provided the Direct Posting isn't checked on the item), the initial GL impact will be on Deferred Revenue on the Balance sheet, and only after the RevRec Journal will the GL impact hit the Income Account.

Found the workflow action script you mentioned. Can you assist on updating the script? I tried to check it and found out that the Script is setting the values of the Next Approver field (ID: custbody_kd_next_approver):

Hello ,
According to our engineers, there seems to be an issue with paginated searching and custom IDs that have lowercase letters (such as sc00643).
Though this issue is not caused by FAM itself, rather with the search module from SuiteScript.
Please try renaming one Asset to uppercase, such as "sc00643" to “SC00643” and then check if this will appear in the results.
I tested and this did not resolve the issue. I provided my test results and they are continuing to investigate.
If they had your example as well, they may be able to pinpoint & resolve the issue.

It's hard to provide you with an answer without knowing your NetSuite Configuration. You mentioned that 'there is no place for you to enter credit card information in manually. Could you navigate to a specific transaction where you can't enter in credit card information, edit the transaction, and change the form to 'standard' version of the transactions. Once there, please take some screenshots of the payment subtab?

Re: How does one remove the repeating company name on a financial report?
Hi @Mike O.-Oracle, The reason behind it is because the first line shows the Company Name under Setup > Company > Company Information while the second line shows the Subsidiary Name under Setup > Company > Subsidiaries selected on the report footer.
It just so happens that you have the same company name and subsidiary name selected for the report. That explains why the name looks like it was duplicated in the report. Furthermore, upon checking, the ability to customize the report header to change the company name is still a system limitation logged under #195827 Oneworld: Be able to customize report header to change the company name.

Customize your report, and check what is set in the 'description' under more options. Titles don't usually repeat the report title.
Make sure this description box does not have 'Demo NonProfit' in the description column. If it doesn't, then it's in the company setup. Let me know and we can go through the troubleshooting steps.
