Modern to Minimal Template Replace Option Question

We are having custom header, footer and css where we are pointing to our custom pages. As part of migrating to minimal template using "Replace" option what happens to those custom page urls in the custom header.

Ex: One of the URL in Custom Header is referencing to : href="https://careers.xyz.com/#en/sites/CX_2001/pages/1048 with CX_2001 and page 1048

The same page URL when we duplicated the site to make changes needed for minimal template have been updated to "https://careers.xyz.com/#en/sites/CX_3001/pages/3048 with CX_3001 and page 3048

Do I need to make changes to custom header URL's in the new header and footer to point to the old CX_2001/pages/1048 or do I need to point them to CX_3001/pages/3048. What happens incase of Replace of option with respect to these url's in custom header, footer and CSS ?
